What does the Multi-GPU installer do exactly?

Just creates the proper folders, and shortcuts, flags, and copies the needed dlls to those folders.
So all you have to do start each GPU is click the appropriate shortcut.

And do your own machine IDs? or does it assign some.

You must assign machine IDs

When your start the program for the first time it will bring up the configuation, make sure you use a different machine ID on each one.
