I wouldn't spend much extra money on the CPUs for folding purposes. Currently, having hexes over quads means that the machine would be capable of folding bigadv WUs, which need at least 24 threads. With HT, dual hexes just meet that 24 thread requirement, while dual quads don't. I'm not 100% positiv...

Yes, Timeout=Preferred Deadline and Expiration=Final Deadline. The current client automatically uses n-1 threads if a supported GPU is detected, be it Nvidia or AMD. I've been running them on my 780s since the day they were released without any issues. Of course, being GK110, they are not affected by the low-PPD issues that GK104 has seen since 331.xx.

Core 15 does not run natively in Linux (it is possible to run FAH via WINE, but it's somewhat complicated). If an Nvidia card can't get core 17 work in Linux, then it will get nothing. I haven't been keeping super up-to-date on this thread, but it sounds like they temporarily blacklisted Maxwell car...

Core 17, which is where the major points are at GPU-wise, runs a lot better on the 7000 and R9/R7/R5 series than the 5000/6000 series (and much better on the 600/700 series for Nvidia vs. 400/500 series). Also note that there are no faster or slower clients, as the client doesn't do any of the calculations. The core and project are what determine your PPD. Currently it's rather random whether the WU you get is from a core 15 or core 17 project, and you may see long stretches of WUs for one of those c...

No that's pretty much it. As I said above, it's likely due to the varying PPD of the core 15 projects, which I don't think they're going to fix at this point.

It would help to know what your hardware is. In theory, yes, PPD should remain relatively constant. There will always be scaling oddities when one's hardware differs from the benchmark machine, especially if yours is significantly more or less powerful. But obviously you're seeing more than the 10% ...
