I shut the instance down, and took care of a couple of other things, then restarted it again, twice; the first time (at thetop) it went 12 tries before I shut down. The second I let run 7 times, then shut down and wited a while. My third start is still running, or should I say waiting.

Pings to all of the servers, either with Ports 8080 or 80 all come back OK. However, a tracert shows two or sometimes three nodes that fail to respond and show 100% packet loss within the Stanford server complex.

Is this related to the server problems from earlier in the week, or something else hanging fire?

There are two things you could try : fist upgrade your client to 6.23, it will prevent further issues. Then, you could try to change your settings (add -advmethods, change the preferred WU size, change the reporter memory amount).
