do different projects run at different speeds?

I was folding a project (forgot the # now) that was doing about 1% every 6 minutes. Now I'm on Project: 6040 (Run 0, Clone 48, Gen 309) and it's doing 1% about every 20 minutes with no changes to any of my settings.

Yes it's normal. Even within one project you might see TPF variations (that's Time Per Frame, or time to complete 1%)
You can roughly compare how long work units from different projects will take to finish by looking at their base points.
More base points ~ more time to complete. Although it's not always the case.

Yes, that is normal. Of the projects available for OS X with the V6 folding client, Project 6040 is the largest and takes about 3 times as long to complete. Most of the rest in the Project 6026-6080 range will take about the same length of time.

As an example, when I was folding using the V6 client on my 2.8 GHz iMac, I could complete most of these WU's in 8-9 hours. Project 6040 would take about 25 hours. Project 6040 also has a base points award that is also about 3 times that of the other projects in the group that V6 can process to adjust for that.

You mention V6, and while I'm well aware that V7 isn't ready for wide distribution on OS-X yet, the points are independent of V6 vs. V7. Whenever there's a V7 client, it will open up many new projects, but the variations in processing time per WU and in baseline points per WU will not change.
